It's New York. They're looking for excuses. Sorry, it's just my opinion.
It seems the mindset in that state is the presence of a firearm is a violent threat.Church, 47, who was wearing his holstered weapon at the time, gave them five seconds to comply.
Going a bit off topic, it also sounds like some folks need to seriously consider how they're running things, and work towards some improvements.
Back on, though, his threat to take vacation days seems to have been considered more grave, just for being armed (as is his duty on the job, at that).
I hope next time the dispatchers want to walk out he lets them, Why should he care now. And it would be really great if one of them 911 dispatchers need a LEO and couldn't get one because no one was there to answer the call. But I'm a rotten bass turd and I have a tendency to say F-it. And be a little cold.

Getting arrested has to be worse than losing vacation days. So does that mean that a member of the NYPD will lose his/her weapon if he/she threatens someone with arrest?

Most states seem to interpret the presence of a firearm as a violent threat. This is the reason states permissive to concealed carry far outnumber those permissive to open carry.
Any sufficiently advanced incompetence is indistinguishable from malice - Grey's Law.
